Well, this is always how I interpreted the game's story. I do not actually know if that is what they had in mind.
But for me, the manual story is Unreal. There's the dream the convict is having. It's really a metaphor for freedom. At the end of the game, the twisting, winding, coiling turns of the Escape Pod transit system is unmistakable as a "roller coaster", or an escape from prison. Being free. I appreciate storylines with very subtle undertones (which is why I tend to like the Silent Hill series despite its questionable combat system) and when Unreal came out, on the surface it was very much a standard issue "one against many" shooter storyline with an interesting premise. But I always liked those prison/freedom undertones, and in my opinion the final map and the extro are the most poignant maps as far as meaningful narrative is concerned, along with the Vortex Rikers intro.
